Exactly what is the role of the second mini-battery on the DA-20-C1?

You do have a POH?

Yes. Let me know if you can find it listed in there. I certainly can't
find any mention of it.

It would make good design sense for it to be isolated from the main bus,
(possibly with a diode, or solenoid) to keep all of the memory on the glass
panel alive, while cranking (and isolate it from spikes) could possibly kill
the battery. Also, it would be a backup for the glass panel, if there is
total electrical failure, to leave you time to get on the ground.

But that is just a guess. That is the way I would design the electrical
system.

Try looking in the supplements for the avionics. Also the
weight and balance section and equipment list should show
what legal status is for each item of equipment.

Was the -C1 ever IFR certified? The Diamond DA-40 had all electric
instruments and there is a battery backup (made up of primary cells -
e.g. a pile of Duracells) that could keep all the electric gyros running
for some time after a complete electrical system failure. It powers the
gyros via a separate bus, and is enabled by a guarded switch.

If this is an add-on for the DA-20, there should be something in the
real POH (i.e. the one in the plane).

Nope. VFR only.
