More likely, the "stratus" clouds you enter still have vertical movement in
the air.
Any time the tops of the clouds are ragged, there's vertical movement, even
if the clouds are predominately stratus. So, by definition, if you are
flying in and out of clouds tops, even over a cloud deck that is classified
as stratus, you are still flying through updrafts.
I have never perceived even a light bump with entering a truly pure stratus
cloud (that is, one with little or no irregularity to the bottom or top
surface).
