Do you mean the part where they say "We can only issue one copy of each
certificate"? I assumed they just meant one at a time.

the writer of that sentence probably meant that but do you think a
federal beaurocrat would make that assumption or would they more likely
just read the literal reg and refuse to issue another copy if the
file/computer shows you've already gotten one?
The web page in question is directed at the general public. The bureaucrat
who issues the certificates probably sees a much different document.
In any case, out of 600,000 US pilots, there have surely been some who lost
their physical certificates multiple times. If they'd been denied
replacements, we'd probably have heard about it.
