You've drawn an unsupportable conclusion from a weak premise.
Either the missile system was de-activated that day or someone gave
the hijackers the code before-hand.

How do you know about this automatic Pentagon missile system?
Surely all these issues have been addressed by the investigators of 9/11,
and can be read from their final report.
Anybody seen that report? In the net? I certainly would like to see it, the
"official" official story.
Yes, one would expect Pentagon to be one of the best protected targets in
the whole US. But US military history does not necessarily bear this out.
For some interesting reading, you might wish to peek at the following links,
and look for "C3 legacy". Here is one quote:

attack, the SAGE centers thus became bonus targets that would be destroyed
without extra effort. Thus the peacetime lifestyle interests of the
military were put ahead of their defense responsibilities.
